Deux astronautes embarquent pour une mission d'exploration sur une planète récemment découverte, située en orbite autour de Jupiter.
À leur arrivée, ils entrent en contact avec les habitants, les Ixiens, qui vivent dans l'ombre sous la surface à cause de la menace imposée par King Ghidorah.
Les Ixiens proposent un accord aux Terriens : en prêtant Godzilla et Rodan pour éliminer King Ghidorah, ils recevront en échange un vaccin capable de guérir toutes les maladies sur Terre.
